I like the way you're thinking 8-) A couple of things I have direct experience with, then some questions for you.
1. PCM's ECU is a GM MEFI3 or 4, 5 and has a custom tune installed. I sent my ECU to a guy in Socal who has a lot of experience with the GM "Ram Jet" FI engines, both small and big blocks. He could not break the password protection on the PCM ECU, so he tried to install a tune he used on the other GM Ramjets, and the engine would not run. I had to send it back to PCM and they were able to "re-install" the original tune.
So, you will need to get the password for the PCM ECU so someone else can tune it, or will your contact at PCM get that done?
Maybe your idea of pulling the Excalibur is a good idea, you could sell it to offset some of your project costs, or you could store it for the time you are ready to sell the boat.
GM's LS series of engines is getting a ton of development in the aftermarket, plenty of controllers, bolt on part, etc..6.2 L is the standard configuration, pretty close to your 383 stroker, but would you be afraid of the aluminum blocks? Would be pretty easy to convert to closed cooling, then you will save about 200# on the back of your boat.
Looking at the stock torque curves on the LS3, you would have to prop it so the revs come up quickly, but the redline of this engine is 6600 rpm, that should give you plenty of top end, plus the torque curve is pretty flat from about 3000rpm-5000rpm so should be good for footing. Not sure of the money on this engine, but I think they're in the ball park of what you're thinking about.
Questions; If you decide to go with a new engine/efi controller, how do you interface with the boat?
Can you get oxygen sensors in your new exhaust manifolds without having to weld in bungs? If yes, this will help your tuning process a bunch.
