2012 Linc ballast not reading correctly

Anybody else had this problem, has happened twice now over the last 2 weekends. End of the day , I dump ballast, Linc reads all tanks empty. Load up and go home, next day I boot up the system and I have water, a lot of it in some of my tanks. So Saturday before pulling out of the water I emptied ballast, shut the boat and powered off, then power back up and checked the ballast. 2 tanks were 1/2 full. Almost like the system needs a reboot to read correctly. Any ideas before I call the dealer?

Dealer says the tank pumps run on timers not sensors. The pumps run for a set amount of time and the system assumes the tanks are empty, in our case they are not because we have bags on top of the tanks. So I drain the tanks , Linc system shows we're empty but we actually still hold the contents of the bags in the tanks, Briliant! So I asked why do the levels read correctly when I reboot the system? He says there ARE sensors in the tanks but they are not used to indicate levels when draining.

Makes sense. What year boat? Did you add the bags?

I know that if you have aftermarket bags on top of the tanks you will need to cycle the pumps twice. I've read this here

Yeah I know the pumps shut off automatically but when the screen says your empty I just figured we were empty. . Oh well, not a big deal as long as I know how they work and nothing is actually wrong with the system.

I plumbed the bags in to the hard tank overflow, they work fine but it's odd that the system is guessing when the tanks are empty based on how long the pumps run instead of actually sensing water level.
