I'm having the same issue with my 2001 GT40 Ski Nautique. I've replace the FCC filter which helped initially. It was very dirty. Now it's doing the same thing. Runs good then dies while its running. If I let it rest for 3 to 15 minutes it will start right up again.
Please post your final findings. Dealership where I am sold and the new management apparently didn't keep all the mechanics. My summer will be over before they can look at it.
