Not sure exactly what model your boat is but I have a similar expierence.
I had a 1985 Ski Supreme, and she made similar tranny noises. I drove it till it broke. What broke was the Damper Plate. It was a little over $100 to replace and about 2 hours of my time. May want to look into this. ITs like a cush drive from what I understand. Has springs and they can break over time or if shocked hard enough.
